Maybe not quite what you're after...Rodney gets blamed for a mistake which kills several people on Atlantis. Everyone on Atlantis is outright horrible to him for quite a while until they realise just what they've done to Rodney. Radek and John do kind of stick up for him at the end.
There was another John/Rodney fic where they spent some time on Earth. Carter drove John (to Rodney's place?) somewhere and started mouthing off about Rodney and how she didn't know how he put up with him. John sticks up for him and sets her straight.
