There was this discussion at Keira Marcos site about how Atlantis could track runners, but TPTB never tried to help them. Later, someone suggested a story which dealed with this problem, written by Blackchaps

It mentions dealing with it and using that method to track Ronon when he gets re-implanted with the transmitter. After that they go trying to track down all the Runners to free them of the transmitters. That's not one of the main things the story is about, but it does come up.
