I don't have specific recs for you, but if you don't end up getting any responses for the John/Elizabeth request here, you may want to try posting that part of your request (without the SG-1-specific sentence) over at sgagenrefinders; it's an SGA-focused genrefinders comm that's very active. (Just be sure to read the comm rules there before you post, thx!)

It starts off dark with a disjointed style that is eventually explained, great writing and then weirdly enough it transitions to a very sweet (almost fluffy) sam/jack. That kind of transition takes great writing to work. This fic however is more of a sam introspection than a shipper piece).

Also if you're interested; "Fracture" by Hopeisabluebird is a great fic. The show didn't really dwell on Sam's torture by Fifth in 'New Order' parts I and II.
